The flag that was raised outside the council building is the Flag of Europe. It can be confusing because it is also used by the EU, however it is not exclusively the EU flag.
The flag of Europe is also used by (and was originally designed for) the Council of Europe which is an entirely different entity to the EU and which the U.K. is still a member state.
You are entirely correct in saying that Europe and the EU are different things a d it is unfortunate (in terms of.avoidong confusion) that they share a flag, however flying the Flag of Europe was entirely appropriate.
