Investigators found what they believe to be a "sophisticated" operation in a warehouse describing itself as a gearbox repair business on an industrial estate in Hailsham, East Sussex.
Three men found leaving the building were arrested and police had to use a Taser on one of them, an NCA spokesman said.
Officers from the NCA's Armed Operations Unit raided the industrial unit near the Hailsham by-pass in East Sussex on Saturday night and two guns as well as ammunition were seized.
Three men were subsequently arrested and charged with offences relating to the possession of firearms and appeared before Brighton magistrates on Monday.
NCA and Sussex Police officers were working together at the location, which was cordoned of on the weekend, for investigations to continue.
NCA deputy director Chris Farrimond said: "As a result of this operation two firearms have been recovered and they will now be the subject of analysis.
"Our investigation is ongoing, and we are working very closely with our partners at Sussex Police as it progresses."
Greg Akehurst, 29, of no fixed address, and Mark Kinman, 63, of Bramwell Mews, Hailsham, were both charged with possessing a firearm.
Kyle Wood, 30, of Gratwicke Drive, Littlehampton, was charged with the same offence as well as possessing ammunition.
The trio were remanded in custody and are due to appear at Kingston Crown Court on September 17.
